The size would impact severely on the cpu and may actually cause the PC to stop working.
Most, if not all, video making software only allow up to 99 frames total.
It's the screen resolution (and video container) that determines the output size so make each frame only about 800 x 600 maximum
Try the Windows Movie Maker, that seems to be a popular choice..

With that file size on the frames, I don't think a blue-ray player will play the animation.
As far as an animation tool, I've used Anime Studio Pro. It is about $90 if you look around on the web. There are chat channels for ASPro and they can answer some of your questions.
The drawing tools suck on ASPro, but the software does import from a variety of other art tools.

I would try a video format such as avi or mp4 to convert these image sequences to. 5400 frames isn't much if you consider that the frame rate of 30fps is usually standard in all animations. I make animations from 3D programs and save them as image sequences often. 4000 frames at 30fps is only about 1 minute of animation, so 5400 wouldn't be more than 2.3mins. Just make sure that your sequence is numbered correctly and import them into After Effects. You can keep your 1600x900 ratio (thats my screen res too) and adjust the frame rate to your liking. If you want to keep the image format as gif or some other image format, i don't know what to say to that. Most animations, in the end will be in a video format.
Almost forgot. There is a free, open source program thats very similar to Adobe After Effects called Jahshaka. you should check it out.
